YuGiOh! Virtual Desktop (or YuGiOh! Virtual Dueling) is a F2P Dueling and Deck Management system created by Xerocreative.com.
It allows players to create decks out of the majority of booster sets available today, as well as a side-deck and fusion deck. Multiple decks can be saved and used any time with its Deck Shop feature.
Once a deck has been created, a player can Listen their IP so that others can connect to them, or Manual Connect to another duelist on their IP. Listening usually makes the player the Host while connecting to others makes you the client. The newest version, 9.0 Beta, includes a "Server Duel" option that uses usernames instead of IP addresses. You can also play via a Relay-Server. That means 2 players both connect to a host. Then, the two people who connected to the Relay-server can play against each other. The Relay-server can see what happens in a duel.

Basically, YVD allows you to create decks and duel other people.
(It has no in-game rules/restrictions so you will have to know the rules and duel by yourselves. It'll be like playing with real cards but on the computer and you have to find where the action buttons are.)

After installing it, if C:\Program Files\Yugioh Virtual Dueling\ folder does not have ocg_yvd.set file you should also download it.
After that, go and download the images for the cards
Extract the zip folder and put the folders into C:\Program Files\Yugioh Virtual Dueling\Images\ so it should look like this:
That should be it.
To open the program, on your START menu there should be a folder called Yugioh Virtual Dueling and inside that there should be a few options, click on Yugioh Virtual Desktop 9.exe (OCG Mode)
(since OCG has more cards that TCG and OCG will contain the same cards as in YGO World Championship 2009 Stardust Accelerator + more.)
In YVD, Click on Update Sets and update the lists.
(check this option every now and then for new cards)
After Creating your deck, find an opponent and click the Duel button on the bottom right of the window.
(I suggest both people to have MSN or IM so they can talk as they do the following and maybe say what they do instead of just moving cards around when dueling.)
(This step sometimes fails so keep trying until it works)
One person clicks 'Listen' and copies/gives their IP to opponent and waits
the other clicks 'Connect', the tab should be set on 'Normal Duel' and then they put in the other person's IP address then click connect again.
If that step worked, the duel should start and you can click on the deck to draw.
Stats are shown on the bottom left, you can only modify your own life points by right clicking your own LP. You'll need to right click on a lot of things including cards on the field and hand. You also should use the Gameplay tab at the top menu bar for other options.
Optional, but you can edit what the field looks like in the settings, kinda like a mat. You can make your own as well.
Please don't cheat and stay in touch with your opponent through MSN or IM.

When installing, make sure you select non-commercial license.
When you've done that, open the program and there should be a triangle at the bottom right. One person hosts, the other connects.
After connecting, copy the number above your name, that number is your temporary IP address on the temporary network.
Back on YVD, give that number to your opponent, one person listens other person goes on normal duel and connects with the new temp. IP address.
